I am currently looking into why some fully-protected templates appear as if they are not added to this category.

There isn't any code that automatically adds the template to fully protected pages. Any such code would have to edit the pages to do that. I think it's a case going through the protected pages list manually. Another option would to add code to common.js so anything fully protected that does not have the template added would display it anyway. This would be especially good for displaying the message whenever the namespace is set to MediaWiki or Template, for example. We have existing code that shows a green banner for anything in the Potential treatments category, so something similar based on namespace. We could also a message to the right admin system message reminding them to add the template to the page after fully protecting it. I think it's possible to use a module to check if the protection banner is needed, so getting common.js to run that module for every non-talk page is also an option. We did have a module called protection banner but I don't think it ever worked ~Njt (talk) 10:47, October 6, 2019 (EDT)
The Welcome template does not include the code {{Protected}} - which is the template that adds pages to the category. The stub template works in a similar way - it adds a category to every page it's used on, so that it appears in Category:Stubs. ~Njt (talk) 12:08, October 6, 2019 (EDT)
